Im back with yet another problem.
I installed the server for the new update and moved over my world and whatnot but now the connection is low and everyone loses connection.

This seems to only happen with my world as I tried a new world and it worked fine. Perhaps a change in the world that messes up the old ones?

Where would I find them? Would I have to stop the server because it wont let me stop it. I have a feeling it could have something to do with mystcraft ages but im not sure..

Look for .log files. Forge Mod Loader (FML) writes extensive logs of everything happening in the game while it's running. If there's any clue as to what's actually happening, it's in there.

FML keeps three logs handy for the last three sessions you ran. They should be in your .minecraft directory or wherever your FTB server files are kept.

Aside from one person who tried to connect with an obsolete version of the client, I don't see any particular problem in the logs, other than a memory leak warning. It could be that though.

Two questions:

1) How many Mystcraft ages do you actually have?
2) Were any of you using Optifine before the update? If you were you will need to reinstall Optifine again as it's deleted by the update.

At this point I'm shooting in the dark looking for a lead as to what's actually going wrong here. As a rule Mystcraft lags the crap out of servers - especially cheap servers - if you build too many dimensions, so that might be your problem.

Try visiting each of these ages, force them to load and update themselves, and see if that does anything.

Well i went to most of them and its still lagging like crazy. Could deleting them work? There are quite a few i could go without I just need to know how to identify them.

If you don't need an age, remove it. You can always remake it later.

Mystcraft has had a very major update and whilst for most people it's a clean update you might just be unlucky.

If you're the server admin this is one of those things you need to keep track of manually.

Use /tpx to jump to another dimension quickly. It'll probably only work if you're an op.

/tpx <dimension number>

It won't do anything if that dimension doesn't exist. Hopefully you actually know the dimension numbers on your server at least so that will save you some time, otherwise I suggest finding out for future reference.

I've been building a server map for a while and I've cherry-picked dimension IDs and know exactly which one is which. This isn't something you can track automatically without specially preparing for it. There's a mod that can track server health which also identifies actively loaded dimensions by number and name. For it to work as a directory you have to actually keep all the dimensions loaded and often that's more strain on the server than it's worth.

tl;dr: find them out manually, it's faster

Lagging generally or in a specific spot/dimension?

If it's a specific area then something in that area is lagging you graphically. If it's everywhere then the server might just be stressed to hell and back.

You may need that server health mod after all.

Install it on the server only, the client doesn't need it unless you're playing single-player. Once installed, typing /tps should give you information about the server's performance broken down into specific dimensions. It's probably the Overworld but if it's not this will let you find out really quick.

We need that full dimension breakdown. It probably is the Overworld but if it's not this gets a lot easier.

(I'm sorry this is so annoying but I need at least one real lead to actually find a fix for this. That amount of tick lag is ridiculous though, definitely.)

See the one with the really long tick time? There's your lag monster, you're supposed to have 20 ticks per second or as close to it as possible, it has 0.94. Figures it's the Digger age.

First, a new bugfix update has been pushed to the launcher, update the server and the client again to v5.1.1. Then see if that does anything (it probably won't).

If it doesn't, what exactly do you have running in your Digger age? There must be a system causing massive lag in there. I would suggest to delete the age but there's probably something important in there.
