Infusion Crafting. It's a pretty amazing mechanic in Thaumcraft 4 that is also a pain in the butt to set up, and it's pretty difficult to deal with Flux. However, I personally think that there is a way to fully automate Infusion Crafting using AE and some other stuff, along with one of Dire's Mana Bean Farms and Automated Essentia setups.

Let's take a look about what this "Auto-Infusion Crafter" (AIC) Needs to do.
It needs to:
-Be able to take items from an AE system and place them on the pedestals in their correct positions
- Activate the Runic Matrix
-be able to remove or ignore flux
-Collect Replace items that have fallen off the Pedestals/destroyed
-And finally, the AIC needs to be able to take the infused item and export it back into the AE System.

As you can see there's alot that needs to be done, and I have no idea how to do some of it.
However, some of the problems are solved easily. For example, a Wand in an Autonomous Activator could be used to activate the Matrix. Also, Vacuum Hoppers. In a SP World, I placed an OpenBlocks Vacuum Hopper above a Pedestal, and set it so any items in it are placed back onto the Pedestal. You can simply then blocks off the Pedestal to avoid the item from flying off.
That's all I have so far. I have no clue how to get the items onto the pedestals using AE, as I don't use it much.

Feel Free to add onto this. I think that this could really work, and I think alot of others will agree.

TC3 was challenging to automate, TC4.1 added automated essentia transport and processing which are easyish to set up with AE, it stands to reason the endgame content would be tough to automate.

You can make infusion crafting rather painless, but I don't think you can fully automate it.

For instance, you could set up a recipe in ae to place 2 of everything needed in a chest, then use item ducts with round Robin and a stack size of two to then place things in a hopper, which is then placed on an pedestal. The pulling of items from the chest would need to be delayed until ae is finished sending all the items out to a chest. Otherwise, you would get stack sizes of one, which would end up with the wrong recipe on the pedestals.

Next, you would need to be able to use a wand with the infusion altar to activate it. I don't think it works with autonomous activators or other fake players.

Lastly, you would need to monitor all the needed essentia, and make sure it is there before starting the crafting.

Parts of it would be doable, but my question is why? There aren't really any infusion recipes you need in mass quantities.

I was thinking you could have an AE system export the required items onto the pedestals, then simply have some sort of system in place to replace any lost items.
And this could be used on a Bukkit server with an Economy and such. You could mass-produce tough to make TC4 Items to sell to other players. Other than that, yeah, not many other reasons to do this. But I think it'd be fun to do anyways :D

It is possible to just set up golems or itemducts to automate for simplicity, even the vanilla hopper can work.

Oh, that could actually work.. You would need one golem and chest per pedestal though.. AE would be better,

I'm not sure about the "activate matrix" step. The rest of it is probably easy if you're willing to set up a separate altar for each item you want to automate. And you don't need to be around to provide xp.

Well, the matrix only activates when there is a valid recipe in the infusion altar, So you don't need to worry about a misfire.

Actually, that would be amazingly simple -- remember that the pedestals are inventories that can only hold one item, so as previously states all kinds of pipes and export buses should work. The picking dropped items up part of the job could be easily done with vacuum hoppers or golems having trouble pathfinding through half blocks, putting items in a few ME interfaces. I recommend not using (normal) itemducts, however, as they take some time to place items in inventories and that would most likely end up in instability once something pops off and more essentia being required. Ender IO's item conduits are probably your best option here before AE.

As for the usefulness of this, who knows. Maybe infusing dangerous stuff with no crystal clusters/heads/candles around, at the cost of lots of extra items?

If you have a reliable mana bean farm and a reliable continuous source of charcoal then you could easily automate the essentia distillation and keep your jars at 64 units constantly. This would however require one alchemical furnace and alembic per essentia type.

Totally possible! You'll need golems or some other system to place the items where needed(but golems look cooler then a AE mess), Technomancy for Ordered Lamps*(Flux negation lamps, you need 'em! Five of 'em per altar, that is), and some sort of system to automatically gather a few thousand of every type of Essentia and have all that near your altar.

*An Altar can be totally stable with no chance of random flux events with any infusion without Technomancy, but you miss out of so much if you don't have it!

Steve's Factory Manager has some specialised inventory cables that act like the top face of a hopper, in that they automatically suck items into the system. You could then use the inventory cables to return the dropped items to the pedestals.

[Thinking out loud]
Now SFM has redstone modes and conditionals. Would it be possible to make a whole SFM series run if a particular redstone signal was on. What if you devised a system where you write a SFM protocol for each thing you want to make in the infusion altar and have it run only if a particular redstone signal was on. Then it would suck up all items that are knocked off and return them to the right pedestal, skipping over all the other conflicting recipes because their controlling redstone signals are low. To add a new recipe to the system, write a new SFM series and extend your redstone control mechanism.
[/Thinking...]

I made an altar on my single player world, with a entire layer below it of a 20x20 square of creeper skulls. It has been so stable that I can do a KAMI infusion without worrying about any flux

AE + EnderIO = no mess. In my dw20 world I hat a complete ME interface + EnderIO item conduit setup hidden in the floor. It even sported a button I could use to pull the extra items off the pedestals back into the system =)

I have put hoppers on pidestal so I on each can have 4 items. Then when an item get knocked off it wil be replaced with a new item.

Under the pidestal I have itemducts with redstone wire. so when im finish infusion i just pull a lever and all items are sucked back to a chest.

I have tried with itemducts TO hoppers from differnt chests but it didnt work so well... I was thinking of using a turtle with items and each slot in the turtie is one pidestal.

Hmmm, I think you can use AE to assist in making TC a lot less of a pain in the ass. Having automated essentia breakdown (via furnaces) into your jars, would allow you to make anything at anytime, without worrying about essentia. For recipes that require the crucible (not sure if this has changed), for things such as nitor, you would be wise to make use of golems. Though, making a compact room, with all jars accessible to all your arcane constructs, while making them also, accessible to your golems... Might be another challenge.

IMO, you shouldn't aim to fully automate TC. The fun in magic mods is the "magic" part. Most massively produced items, such as alumentum can be fully automated.

As for delaying AE, aren't there input and output slots? AE should recognize that taking things off of the input crafting area, to be wrong... As for putting items into the crafting grid, without IC2, what machine exist that are similar to the.. Uh, totally forgot the machine that is essential to IC2 nuclear automation.

Necroposting because I feel like this is something that may be easier to do with some of the 1.7 mods. I will be looking into this as soon as I finish something.

Not quite on topic but...autonomous activator filled with empty phials, right clicking on an alembic, feeding the output into a filing cabinet or ME chest is a great way to store up massive amounts of essentia.
