What is the bug:
Put some 3+ non-stacking items into an Extra Utilities Filing Cabinet (I used 20 wooden spades to test).
Now fill all your inventory spaces with cobble for example.
Shift-Left-Click on the items in the filing cabinet (the Spades), the number of Spades will decrease to 1 and Spades that are removed will disappear.

You can loose a considerable number of items if your inventory gets full when removing items from the filing cabinet (eg 200+ Proven Frames)
