I would advise you to update to 1.10.0, the mod has been updated in this version which, as you mentioned, fixes the issue at hand. Please be sure to backup your worlds before updating though. I cannot stress that enough.

This is intentional behaviour for them. Once you click a block u want to use to mask the sneaky block then it goes away.

Unfortunately there's no way to fix this. The version of Aroma1997Core is a later version and supports a newer in development version of the Mining Dimension and as such the config doesn't sync well. I've spoken to the author about this and they've said to use the actual config and avoid that...
