Clicking the top or side don't matter. You get the same drop amounts. Since every item is not 100% it's possible to not get anything when sifting blocks. This is not a bug and works as intended.

Yup, Here's how to fix this: Remove any of the mods involved. I can't fix this without doing that or removing mechanics (which there's nothing to turn off). These mods didn't update and change the mechanics, so it was not just recently introduced. I've known about it for a while now.
