Well after going back and checking my Vis pair breeding i had a Node-Vis Hybrid queen, this time with the Aura Effect. After some careful breeding with a pure Node drone i now have a pure Node pair with the Aura Effect, so my questions can be disregarded :)

Yes if the mod is an official part of FTB they do, but when you add additional mods outside of what comes in the pack you must deal with these types of things. Thats the downside of adding an additional mod to an existing pack, if they add it in the future you will have to make the id's match...
