You sure it is NEI? I had modular powersuits mess up the textures -- there is a font setting in the config to disable MPS fonts that fixed the issue. Does your console report anything?

You can add logistics pipes. Logistics pipes can read/use items from multiple AE networks and remote orderer works cross dimension. You can also try disabling AE animations in your sisters AE config file.

Missing a zero? Isn't it 400mj/t * 20 ticks = 8000 MJ a second * 120 seconds = 960,000 MJ per diamond ore (but you also get the others ores as well during those 2 minutes with that energy).
