RFTools Control can regulate fluids. Hell, it's from the same author. And a new version of Minecraft brings a new perceived normal and different mods are the new normal now (Actually Additions, RFTools + add-ons etc). You're gonna have to live with it

Can you pipe anything into the compressor automatically? Avaritia is notorious for not letting you automate anything

Is the harvester stuffed with items?

Don't use the farming station then. It's not compatible with Agricraft's crop sticks. The seeds don't store their stats once they're planted in the ground without crop sticks. I assume your 200+ mods modpack includes MFR, so use their harvester instead.

Did you use crop sticks to plant them or did you just plant the seeds onto the ground? Does the farming station break the crop sticks as well?

Are they despawning or are they glitching into the wall and dying?

Have you tried configuring the IO to 'push/output'? Sometimes the capacitor bank gets weird without doing that
